Although enzymes are protein, their own protein is not what is broken up into amino acids to be absorbed. Enzymes are catalysts which break up other proteins, also fats, carbohydrates and, um, I forget the fourth one, into digestible form that is then absorbed by the healthy gut. Cooking would render the catalystic properties of enzymes useless, but I don't know if their proteins would then be considered nutritional.
