I had a similar problem with a mare that had a couple of sarcoids in one ear. I used clicker training. I started by just placing my hand as far up on the top of her neck as I could reach and telling her, "Head down, head down..." As soon as she dropped her head the least little bit, I clicked and rewarded. Over time I was able to move my hand closer and closer to her ears and have her keep her head down. Now she doesn't mind me touching or brushing her ears and haltering/bridling are no problem. There are lots of web sites about clicker training if you want more details.
