If there is no spaces between boards, by all means drill some drain holes
I'd go with 3/4", 6 or so.  Letting the horse urine out is the most
important.  Unfortunately, the good stuff is banned now to save us from
aplastic anemia.  Cu Napthanate (Koppertox) diluted with mineral spirits
would help.  There is also stuff sold at lumber yards that will help.  Be
most careful to treat the ends of the boards, that is the area where rot
starts.

Retreat every year or so.  Remove mats, wash and allow to dry as often as
you can.
