Nails are available with different sized heads, and various brands of horseshoes need different sized heads.  Newly nailed on shoes will always have the heads higher than the shoe.  It is required to be able to get the nail tight.
 
Larger heads give a bit more traction and are sometimes desired.  Carbide headed nails are available for winter use.
 
I suspect that it probably does not make a lot of difference in most cases.  In any event after a hundred miles are so steel heads will be at the level of the shoe no matter where they started out.
