I had a similar experience only the offending rocks were Elephant Seals.  My wonderful horse Courage was my first patrol horse for the Mounted Assistance Unit for state parks.  We patrolled the beaches north of us, and one day we dropped off a sand dune into a little cove.  A large grey-brown log was lying on the beach...no problem...until the large log reared up, dropped his proboscis into his throat, and started "honking" the typical bull Elephant Seal challenge.  Then the log started undulating his way toward the surf.  Courage responded with an "Ohmigosh, WHAT is THAT?"  Ever after, he would spook at anything big, such as large rocks on the desert.  It corrupted him for the rest of his life.  We don't patrol the beach any  more, but stick to the canyons and forests of the inland section of the park.

HA!  My little 14.3 H guy, Bravo, was fine with rocks until one day we were riding on BLM land, rounded a curve and there were 3 burros lying on the side of the path.  He never gave those "rocks" a second look until they jumped up and started running, braying like crazy.  He give rocks that size a second look now.
