The only maintenance problems I've heard of were the result of deterioration of rubber components in the fuel system and this problem has long since been addressed by OEM manufacturers with the use of improved fuel lines. At this time the Big Three US car makers all claim that their diesel vehicles are biodiesel compatible and have been since '97 or '98.

Just an FYI:  some fleet operations that were using biodiesel have stopped using
it due to maintenance problems.
