I had a similar saddle fit puzzle --- took me a yr to figure out, so I guess 
I get the Really Stupid Award!  I was getting welts below the wither on my 
stallion when he was 4 when I started doing 25 mile CTR's --- didn't get them 
on shorter conditioning rides.  I would have thought that the saddle was too 
narrow & pinching, except that the saddle fit his dam just fine (had ridden 
her in it for yrs) & she was wider than him.  I finally saw a saddle fitting 
article by (I think) Joyce Harmon, and it appeared that the welts by the 
withers can be caused by a saddle too wide in the front.  Next time I rode 
him I noticed that the saddle would shift about 1/2 inch (not much) going 
uphill to downhill.  I had noticed that the welts were just about where the 
bars are to hang the stirrup leathers.  So I was probably getting a little 
shifting back & forth going up & down hill, plus probably some up & down 
shifting as I posted.  I bought a crupper which really helped, and I glued 
some padding in the front of a rubber type pad I had to add some fill to the 
front.  It's been over a yr now, and Tempo's back seems to be doing just 
fine, but I have a little bit of white hair in the wither area to remind me 
of what a dunce I was.
